Easy, the first one is Japanese and the second is Chinese. (Just kidding, I have no idea sorry!)

The usage of 使用 it most similar to the usage of the verb "to use" in English.

应用 is more like "apply" or "application". If you open up the settings in any Chinese software you will see a button that says "应用", which is just like the "Apply" button if you use the software in English.

As a side note, 应用 is also the word for "application" in the sense of "software application". A source of eternal frustration for me as an English speaker is that Chinese people all talk about mobile APPs (they actually pronounce the three letters, A P P, separately), instead of just saying "app". I would rather they just use 应用 if "app" is too hard to say...
